I've been away for a while and have just come back to getting the RD sorted.
In answer to your question, it's not going real good to be honest. It's one thing after the other.
I've finished the top end and checked oil pump timing etc. I started it today to begin running it in. Seems to start and run ok but didn't get it warm enough to turn the choke off before I noticed fuel pisses out of both overflow tubes coming off the RHS carb at a massive rate. It's frustrating the hell out of me. If you have any advice would be much appreciated.

Either some crap under the needle and seat, or float height is wrong. Sometimes after sitting they can just get stuck. Give the carb a good few taps before you pull it apart just in case it's stuck.
Are you running fuel filters to ensure any crap from the tank doesn't get through?

I love you.
Few love taps with an old panel hammer and the leak stopped dead.
Negative on the fuel filters, only the one on the petcock.
Now beers of joy instead of drowning sorrows.
Any good tips on running in the top end? I've warmed the bike up on idle just blipping the throttle for a few mins but that's all thus far.

Lots of people will tell you different things about run-in, but I usually just make sure I don't labour the engine by keeping the revs in a range where the engine happy.

I just ride mine normally for about the first 100ks then flog the thing. Aircooled Yamaha motors are old school and robust so they can take a lot of abuse before giving up, unless they have been put together badly of course as you have found out.

The only part that really requires run-in is the rings, so they bed in and seal properly.
Anything else in the engine is pretty much ready for full service out of the box.
If something is going to break, it will break whether you baby it for a while or not.

Heat cycles are usually for head gasket torquing I think.
